I have a puzzler for you. I have a 2010 Toyota Matrix 5 speed with 80,000 miles. When I shift gears (clutch down while driving) I have a loud clunk, then when I drop the clutch (only in gear while driving) I get a second even louder clunk. This creates two clunks between 2-3, 3-4. and 4-5. Before this began I replaced hubs and bearings, CV shafts, and ball joints. All of which appear to have no play in them and operating correctly. To attempt to diagnose the problem I put it on jack stands and put a camera on the rear transmission mount. Doing this, I got a violent clunk in what appeared to be that mount. Due to the stupid cover on the mount it was not easy to tell whether it was indeed cracked. I replaced the rear tranny mount with an OEM part (that didn't end up having cracks) and the issue is still persisted. The clunk sounds like it is coming from the drivers side. Should I take a closer look at other mounts or could this be shift linkages that clunk when the engine moves. The shift linkages are a little loose but not enough to cause such a hard metallic clunk on their own. I'm lost.

This is not a motor mount issue. All mounts (except the passenger side torque mount which is in good condition) have been replaced. It sounds like something in the transmission or driveline.

I've replaced front and rear motor/tranny mounts and no improvement. Torque and drivers side mount look good, but I have the drivers side mount and may replace anyway. I am really stuck here. Since the post I have taken it to Toyota, they did not have a clue and honestly probably did not care. The clunk sounds like it is coming from somewhere in the drivetrain. Looks like ill just be wasting more money on a clutch trying to diagnose this issue. Not even toyota can help apparently

When you check motor & transmission mounts-- check the mounts' bolts & brackets too. On my passenger-side motor mount, 2-of-3 bolts had sheared off!

Motor mount? Did u check that. Put hood up in gear let out cluch easy with hand break on, see if motor moves up a bit. If it does bad motor mount. Or jack up with safety stands jack motor check mounts that way
